Ubisoft might be taking their time with the third installment in their Assassin’s Creed franchise, but the publisher has revealed that it does have some very definite ideas about what’s next for series.
As Ubisoft associate producer Jean-Francois Boivin recently told Gamerzines, Assassin’s Creed 3 will feature a new hero and a new setting, as has been the case with the previous two iterations in the series. Assassin’s Creed: Brotherhood of course continues and concludes the story of Assassin’s Creed II star Ezio Auditore, and will by Ubisoft's own admission be the last AC game for at least two years.

I'd be very surprised if AC3 doesn't take place in an American city (or cities). New York? Chicago? .... LAS VEGAS? haha one can dream. ;x
I'm with all the above mentioned Idea tho Japan would be Awesome!

I think Japan in the 1800's would be cool, it could possibly make sense with the story because that's during the modernization of japan.

maybe too far of a time jump but I think it would be neat to see a story set during the French-Indian War/Revolutionary War time. kind of showing how the templars and assassins started their foot hold in North America.

I would like to see the next AC3 in the Spain during the time when Spain was a world power. So that would be in the 1500s

Based on the gameplay aspects of the type of cities in the AC franchise, I think either London or Paris would be two awesome cities to run around. How cool would it be to take a leap of faith off Big Ben or the Eiffel tower...
Not sure how that would work out story wise, but I still think those would be cool locations.
